Havertz scored with a clinical two-touch finish in the 89th minute following a cross from Marquinhos.
This fine goal came just 24 hours after he had failed to net once from 14 shots in a public cross and volley challenge on Tuesday.
The MLS All-Stars were coached by Wayne Rooney and featured the likes of Christian Benteke, Walker Zimmerman and Matt Miazga.
Next up for Arsenal is a pre-season clash with Premier League rivals Manchester United at New Jersey's MetLife Stadium on Saturday.
